You know those lists that seniors come up with before they graduate high school that list the people who are most likely to succeed, the class clown, most dramatic, etc.? Well, if there was one for RPGs, the "most annoying boss fight ever" would go to the final boss of Persona 3.
I can hear it already, "You're just crying because your characters are way over leveled and it was too easy!" In fact, just about everything I read about what level to be to fight the final boss said 75-80. I was 78 when I entered into the final dungeon and 80 by time I engaged the final boss.
No, what made this boss fight annoying wasn't the challenge, that was manageable, although I did have a couple close calls. What made it annoying what the length of the whole process. I won't give away specifics, but from beginning to end the boss fight itself took about an hour. The final phase of the fight compounded the annoyance by this ability the boss uses to shield himself from all incoming attacks for a number of turns. Twice he used that ability the turn after it was removed, which basically meant I didn't touch him for probably eight of my character's turns.
While the fight wasn't easy, I only really felt in danger of dying once, and that quickly changed with the use of an item that made my characters good as new. There is also no way to pause any part of that segment of the game - not during the boss fight and not during the following cut scenes, so you're basically going to be sitting there for at least an hour and a half, probably closer to two hours, once you engage the final boss.
I realize its the last boss of the game, but time does not equate to difficulty. Time just equates to annoyance factor. So far, however, that's my biggest gripe with the game.

Most Annoying Boss Fight Ever

Ugh, not being able to pause is horrible. Why, oh why are there developers out there who think not pausing is something that anyone would want? >_<
Well, during most in-game cut scenes you can just put the controller down and walk away, because it won't continue without your input. Same with battles. But there are some, like the ending sequence and battle, where you can't.
I tried to walk away at one point following the insanely long final boss fight, because it was a regular in-game cut scene (as in, not anime cut scene) with text boxes and all, but as I got up to walk away it continued on without my input.
The final boss battle takes you through pointless "mini fight" through pointless "mini fight" just to change a certain perameter about the boss every time (trying not to give much away). After half an hour of that, you finally actually get to the "real" fight, which again, takes another half an hour to finish because of annoying "block everything" abilities the boss has.
There were mini-bosses earlier in the game that were more fun and challenging than the final boss, yet took way, way less time.
